I’ve only had this issue once, but sometimes on small airplanes (usually domestic flights that are under 2 hours) a standard wheelchair cannot fit in the storage hold of an airplane because it cannot fit through the door.
But, if you know the aircraft your flight will be using, you can use this awesome chart to see the size of the door for many common aircrafts and if your wheelchair / scooter will fit:
