Unfortunately, roll-in showers are nearly non-existent in Japan.
These are not necessarily in your desired area, but there really isn’t much choice – and even these ones may not work for your needs. But, you may want to try the following:

Here is a link to Booking.com, which has a filter of “Roll-in shower” and shows 34 accommodations. I’m not sure if the filter works properly and given information are correct.
Pullman Tokyo Tamachi on the list is located next to Tamachi station (1 minute on foot), just between Shinagawa and Hamamatsu-cho, and it has a universal room.
I’ve just called and asked how the bathroom is coordinated. A staff told;
1. Room is designed accessible.
2. Bathroom has bath tab, wash-basin and toilet.
3. Shower head is removable from a wall.
4. OK to take a shower outside of bathtub
