in fact, wheelchair accessible rooms in Japan are called ‘universal’ or ‘barrier-free’.
I think it may be hard to find a big universal room, but maybe you can book a “normal” room next to your accessible room. Japan is really very sure and secure, and people are really gentle and helpful, this kind of solution may be OK I think.
For an adapted vehicle to go to Mt Fuji from Toky, you can contact @oshidori , they are very kind and nice (and can also propose a photo shooting :-))
