Went to Shirakawa-go two days ago with a manual wheelchair for one and the other providing the manual labor. It was very doable and a wonderful experience. We did not attempt to go into any buildings but also didn’t feel a need to. This was part of an organized tour and so bus transportation to/from the site was arranged. Provided you are able to arrange transport I would not let being in a wheelchair discourage you from visiting.
